Dr. Stephen,

You can try MeshWorks for Rhino (http://www.fpsols.com/meshworks_rh.html).
There is a command called "ExtractSolid" which extracts a solid from a
polygon mesh (STL file). You can then use Rhino's boolean methods to
manipulate the solid.
